Canon Support replied: 'Please be advised that there is no driver or software for the CanoScan 9000F released from Canon that support OS X 10.11 yet; this could be the reason why you are having this issue.' For a few iterations of Apple's new drivers were shown on Software Update, but the new driver did not. Knowing now that the actual driver (11.0.7) wasn't updated for my printer, I understand why the new update for Canon's printers didn't show up in Software Update.
